I always feel sad after the last episode. And even worse after watching Serenity.

I wouldn't be opposed to having multiple ships.
The Ark - could be a giant cruise ship like the Destiny Ascension but fills a role similar to the Citadel. (A place to house different species if we are indeed some what like Noah)
Scouting Ship - what we would use on missions (similar size to the Normandy, so the Mako could be deployed also we would Captain/Commander of this vessel)

I want a ship that is slightly bigger and more utilitarian than the Normandy SR2. more of a explorer of the frontier kind of look... maybe a little blocky, enough guns for self-defense but not full on warship grade arsenal, maybe some sensor looking things, a large cargo bay with multiple vehicles and a lot of supplies, a bigger crew quarters and mess area...
I hate fake gravity. That's why I always liked the human ships in Babylon 5 - they had rotation.
While I'm not usually that much of a fan of "fake gravity" as you put it, as it usaully tends to be somewhat of an ass-pull, I don't mind the artificial gravity in ME as it is a relatively logical consequence of the basic "fake phsyics" on which the setting functions (the titular mass effect). Manipulating mass (and thus gravity) is the basics of how the setting functions, so it's internally consistent for them to set up such things on spaceships.
In general though I'd prefer spaceships didn't even get gravity from rotation - just have them operating in free-fall (though i can certainly understand why live-action shows such as B5 don't do this....)
If our little ship is sent out from a big hub ship, I think it would be cool if the big ship had like a simulation room if people get homesick for the Milky Way. You go into the room, select an option (forest on Earth? Mine on Omega? Presidium Commons?) and the room re-creates it so you feel like you're really there. I imagine when you're visiting a new place (and can't go back to the old one for some time) you might get very homesick for locations as well as people.
