Because her work in prior Bioware games has been a lot more prevalent. She's been a voice over for a DAI trailer as Morrigan, for example.
Meanwhile Alix Wilton Regan has never been advertised as a set character like that.
I suppose it's going to be an issue with any established actor that you're going to associate their voice with other work they've done. Perhaps a bigger issue with them having worked on a property from the same developer.
The flip side of that is; are there any prominent voice actors that wouldn't cause the same problem? Even if they haven't done work with Bioware before, there's going to be someone who's played/watched something they've done and had that same distraction that's being cited here. A lot of us may be unable to separate Black from Morrigan, but there are others who'd listen to her and think more to her roles in Farscape or Stargate, given the sci-fi parallels.
So, my point is, I think any qualified voice actor is going to come with that same baggage. You can argue it's worse for Claudia because of her role of Morrigan, but I see that as more a problem for (some of) Bioware's core fanbase rather than the general gaming public; the overlap between Mass Effect and Dragon Age players isn't 100%.
And ultimately, I'd rather have an actor that I know is going to give a high quality performance, like Claudia Black, as the lead, rather than an unknown just to avoid association.

Jennifer Hale's prominent work in KOTOR didn't keep her from doing a solid job as the protagonist in Mass Effect, and her role was featured in that game's trailers.

I have a feeling whoever is going to voice the protagonist will have worked in another Bioware game.
You never know, since Zevran's VA did a nice job as the American Inquisitor. Still, with that unknown in mind, she has thus far played characters that are far more of a personality than an avatar.
Claudia showed her range with Aethyta and Xen. Almost everybody I know is surprised when they hear those two characters are played by the same person. I'm sure she could come up with something unique for a new starring role.
Bastila sounds nothing like FemShep, yet they're the same voice actress. It can be done, especially by those as gifted as Ms. Hale and Ms. Black.

When I hear Simon Templeman, I don't think Loghain(first, anyway), I think Kain of the Legacy of Kain series, which is my all time favorite video game series.
But me making that association doesn't distract me from enjoying Templeman's performance in anything else, and it doesn't make me want less Simon Templeman. It makes me want more Templeman.
Give me a game where he's the protagonist again and I will be ecstatic. Andromeda's probably not the game to do that, but Bioware, make that happen for your next IP.
Point being, Black's other roles wouldn't distract from my enjoyment if she were to voice the protagonist in this one.

I initially wanted Perlman for Iron Bull but after I found out they were doing multiple voice actors I switched and started pulling for Perlman as the male lead with Tom Waits as bull.
The actors as were served well enough, but it could have been so much better.
