Just wondering where and when does Legion turn up in the game. I've already recruited everyone and done all their loyaltly missions besides Tali, Zaeed, and Samara. Do you encounter him after all that or do you need to go somewhere special to find him?

Yes after all that. When you progress the plot by going to the second Derlict Ship you'll find him there.
