I am on rannoch, and I have 5 points for this, but for some reason rally the fleet and warn the fleet are grayed out.... Why is this? I know I have enough points but it won't let me choose them. Is there something else I am missing? I did all of the side quests on rannoch BTW, that's not a problem.

According to the guide you have 2 points. The rest comes from ME2. Did you do all those steps?
In order to achieve peace between the two races, you need to get 5 to 7 points. These points are based on your ME2 and ME3 decisions. If you have 4 points or below, you cannot achieve peace.
-Rewrote the Heretics (0 points)
-Destroyed the Heretics (+2 points)
-Tali is NOT exiled (+2 points)
-Tali has been exiled/You did not do the Loyalty Mission (0 points)
-Resolved Legion/Tali conflict either using the Paragon or Renegade options (+1 point)
-N7 Mission: Save the Admiral on Rannoch in ME3 (+1 point)
-N7 Mission: Destroy Geth Squadron on Rannoch in ME3 (+1 point)
-Completed Legion's Mission in ME3 (or no peace)

I said I have 5 points. I found out that it was my reputation. Mind giving some advice on how to raise my reputation bar? I need one more bar to be able to do this.

Oh, sorry. Your class power increases the bar. Rank 4 evolution in particular.
Doing side quests increases reputation, as is talking to squadmates on the Citadel and doing fetch quests.

To make sure you actually get a lot of reps before that mission, make sure you do all possible side quests that can be completed(some are given but cannot be completed until later). If you're on PC, you can just mod your rep points.

I got the reputation and saved them. I have modded in my EMS rating. I don't want to spend hours grinding in multiplayer to make Shepard live. Maybe in a future play through. I want to finish it now since the Dota 2 addiction is setting in once more...

Don't have to play multiplayer to get the breath scene. Only 3100 ems is needed

It's a rough estimate, but probably to be safe than sorry. I know for a fact that I have gotten the scene with 2,763 EMS rating before.
