The trilogy didn't know how/if it wanted to present the theme, so I'd rather Andromeda not focus on it.

It made us frak up the Milky Way in order to "save" it from such conflict!
If it was wrong, then that would mean...it was all for nothing!
Snarkiness aside, there is a point to this. It kinda has to be there.
Either in the form that machines are in the process or already done taking over Andromeda or in the form that there are no advanced civilizations in Andromeda at this point (for some reason) or in the form that it needs to be acknowledged that we have arrived exactly during that 2000 year sweet spot where we have highly advanced space faring organic civilizations but no AIs yet.

Except that "sweet spot" is created by the Reapers as part of their harvesting cycle.
Assuming there are no Reapers, then organics should have been wiped out by synthetics millions, if not billions of years ago.

I disagree with this idea. If there were no Reapers, yes many organic space faring (and civilizations that haven't reached the stars ) civilizations would be wiped out by AI's, but there are three things to take into account.
1. The Milky Way is huge.
2. AI's wiping out organic life that it sees as a threat to itself, does not mean AI's will have the goal of trying to wipe out all organic life.
3. AI vs AI conflict. If a race of Inteligent Machines wiped out their creators, and eventually came across another AI race, they may have conflict. Although an AI vs AI war could be devistating for any organics caught in between, there is also a chance that two AI races fighting each other, would be more focused on each other then space faring organic civilizations.
