Your guard suspects an Orlesian servant of being a Qunari agent. She doesn't really give you much in the way of evidence for this (though the 'wine barrel' the servant is using looks suspiciously like the ones the qunari store gatlock in), but she seems pretty confident.
Thing is, the Orlesians are angry that you're exercising authority in the Winter Palace.
Do you risk ruffling your hosts' feathers and have the servant arrested to be safe, or do you play Nice House Guest and tell your guard to let the servant go? How much do you trust your own guard?

I had my guard arrest the servant. Orlais has our backs, albeit for their own purposes, but still.

Its revealed that the servant was Fen'harrel's agent (Solas tells you that), while Leliana will tell you that the servant was moving gaatlok and had some note written in qunlot... so arrest the servant.

Actually Solas tells you that your agent (elven one) was his agent as well. He tells you that the agent who showed you dead qunari and discovered the servant with gaatlok was his agent.

To my mind the barrel looked like Gaatlok, so I wasn't taking any chances and had them arrest the servant. If you arrest the guard I assumed that the barrel would later go off and people would get killed but don't know for certain. Either way, you will discover from subsequent conversations that the Inquisition have been implicated in the shipment.

Neither this, nor the choice to inform the Exalted Council about the Dragon's Breath, change the outcome of the DLC in any way. If you're looking for spoiler info

Since almost everyone seemed ready to make mage-soup out of me, I chose to take guard into custody to calm people down a little. It doesn't really affect anything, to my knowledge.

I found it a little funny how people were saying the Inquisition guard was abusing his power or that he was unjustified in his suspicious.
Do people realize the name of the organization he is a part of? The Inquisition? Isn't the whole point of an Inquisition to investigate potential/known threats and eradicate them?
If any Inquisition is worth sh*t, they'll stop a conflict before it happens.
If you ask me, the Inquisition guard was doing his job, and a damn fine example of it. Should be commended for his quick thinking and swift detainment.
And for the record, the guard was right about the elven servant. Qunari spy that almost succeeded in blowing up the Winter Palace.
You're welcome, Orlais.
