We've played all 3... It only has the ME2 and ME3 logo on our profile?
Why does it say that we've only played ME2 and ME3?

This is how I did mine on the pc version ...
Just put serial key into Origins.
Top left of your Origins screen should be a button that says 'Origin', select Redeem product code and put your serial key there.
Log out of BSN and log in again to force BSN to check your games and it will be there.

I'm glad you posted this. I was able to earn a badge using my Steam version of Mass Effect.
My next question is: How do I remove my DA2 badge? I don't want it.

EA says you can't. Believe me I tried. Called EA Account Management just to be sure, and once a game is registered, you're stuck with it. Thanks to my efforts, fumbling in ignorance, I'm also stuck with a DA:Keep Icon.
