Well it did in ME2 if it's done in a similar fashion to that it'll be all right I think.

Only if I get to fix the hole between the conference room and the CIC.

Wouldn't it be cool if we could customize our ships, give it a fresh paint-job and choose from a variety of engines, shields, etc. or would you say that it would take away too much from the character / focused experience of the game?
Absolutely yes.
Even if it is just cosmetic only I still think they should go for it.

It matters how in depth? I would like to change it cosmetically, but having an in depth system would only be nice if it had a gameplay effect. Of course if we did have an in depth system with a gameplay effect that would be pretty amazing.

I want to be able to pimp my ship. The whole ship, and not just my cabin.
There can be ship pimping contests on FBC (formerly known as BSN)

I don't know about the pink part,
but yes.
I was always disappointed that our artifacts that we found in ME2, displayed in the cabin, didn't transfer to ME3.
actually in a sense they do but they'er packed in boxes all over the ship you just have to go all over the ship to retrieve them all. One of the first things I tend to do when I get full control of the Normandy back in that game
