I'm a bit new to the Ark Theory but I was wondering -

I'm assuming that the N7 operative we see in the spaceship and the one on the planet surface are the same.

If this is true, I'm theorizing that this character is actually a bad guy (since BioWare already stated it is not the protagonist of the game).

So if, for the sake of argument, the N7 operative we see in the trailer is a bad guy - I'm wondering if he actually sabotaged the Ark program and it is up to us to stop him from jeopardizing our colonization efforts in the Andromeda Galaxy.

Perhaps we are only lead to believe that just because he's wearing an N7 armor he must be a good guy.

I'm also taking into account here the ARK appearance that was in the trailer (the word ARK) - which got me wondering whether he might actually be a bad guy, and if so - why he would wear an N7 armor and what his motives might be.

I could go as far as saying he might've been indoctrinated and perhaps the Reapers still play a part in ME:A - but I'm not entirely convinced that could be the case.

Thoughts?

Not too sure about this... the Krogan and female figure (Asari?) I suspect are the squadmates Cora and Drack mentioned from the leak. The N7 operative could just be a nod to the ME series, or perhaps failed and our Pathfinder take his place.

or maybe it's the Protagonist's father/grandfather/etc.

Krogan and Asari live for hundreds of years so it is a possibility they know/knew Protagonist's family.

That would lead to one interesting plot twist...

There needs to be a Turian squad mate in this game. Must be!

As for the story....no idea. I'm at a loss on what is happening or when it is taking place

I was wondering the same thing, at least as far being a villain goes.

Whether or not he becomes an indoctrinated villain, I have a feeling the battle scene we see of him alongside the Krogan and human female squadmates is one where he falls in some fashion. If he isn't captured, he's probably killed, setting the stage for the protagonist to become his replacement.

The Krogan and the human female might match two rumored squadmates mentioned in one of the leaks. The more recent leak, which also revealed the Andromeda setting, mentioned a Krogan squadmate named Drack and another named Cora, whose species wasn't mentioned. Given that Cora is a real name however, its possible the human female we saw in the trailer could be the Cora mentioned in the leak. That N7 guy's squadmates seemed to match up with the Pathfinder's squadmates mentioned in the leak, makes me think our Pathfinder is going to be N7 guy's replacement. He's probably the first Pathfinder but meets misfortune in one form or another during that trailer scene.

as the riders loped on by him he heard one call his name

'if you wanna save your soul from hell a-ridin on our range

then cowboy change your ways today or with us you will ride

tryin to catch the devil's herd across these endless skies...

- Ghost Riders in the Sky: Johnny Cash

The N7 guy from the trailer did not heed the warning and will end up a baddie against his will, and joins the Ghost Riders in the Sky. I suspect he will play the role Cerberus did in ME3, always being one step ahead of us...

Main argument against him being villain is that he fights with this evil new race (that actually fits Poll leak, but I guess OP avoids it). Not speaking about, well, being N7, If I worked in EA marketing department I wouldn't aprrove turning one of ME most recognizable symbols into villain mark.

Oh dear, that sounds awfully like Wallter's thing. You've triggered my cerberophoby, anything but not return of "TIM" and his Idea.

I've been wondering much the same sort of thing as the OP. Perhaps I'm just reading too much into a very brief trailer, but the N7 seems a bit... aggressive to be an explorer.

Main argument against him being villain is that he fights with this evil new race (that actually fits Poll leak, but I guess OP avoids it).

At this point we can't really tell who he's fighting or if they are indeed 'evil'. For one thing, the N7 doesn't seem to be defending our colony as such. The opening of the trailers seems to show him calmly and deliberately choosing a world to exploit for resources, then swaggering towards the camera with his gun at the ready. Which is a bit daft, as he would still presumably have to take a shuttle ride to get down to the planet itself, but it does show that he's expecting a fight against a species that's already there, and may even have a right to be there, even though he had plenty of other planets that he could have gone to. He's not reacting to an immediate threat from an aggressor. He IS the aggressor, at least in the limited context of this trailer.

Implications... disturbing, but potentially interesting.
