So...nobody seems to have explained this in the game yet, but why is Joker up and walking now?  I thought maybe Cerberus did something for him, but nobody seems to have mentioned it.  When he was walking (albeit a little hobbled) around with Shepherd, I kept waiting to get to ask him how his brittle bone disease healed - especially because the intro on the SSV Normandy implies that BioWare didn't forget about it.

He never was truly crippled, only weak-boned. Meaning, he can walk, he just has to be very careful.

And in the first game he even stated he gets along well on crutches or with his braces on.

He has leg braces to help him. You can even see them when he walks.

No, Cerberus gave him stronger leg braces, so he could walk better if needed or wanted.

Leg braces. Though I did wonder how he managed to get through the maintenance shafts so quickly...and when he falls over at the end of the mission, how he doesn't have a broken leg at the very least o.O

As has been said, leg braces, but it should be noted that they're probably not normal. He states that even with crutches/braces he still has a very difficult time getting around, and with the way he so gracefully...limps around the Normandy nowadays, I'd have to assume that they've got mass effect fields or something.

With them suddenly appearing after he joins Cerberus, I'd say that's even more likely.
