Well, it's likely they would have screwed up her appearance. Edit the save file with Gibbed (the ME1 file) and make sure it's saved as Female. Maybe something got messed up. You can also correct some of the decisions there that the game doesn't flag correctly.
Thanks Whitering, but you can't edit a ME1 .MassEffectSave with Gibbed.
Alternatively, you can just go back into Mass Effect 1, get your Shepard's appearance code (which I believe is on the 'Squad' section of the pause menu), write it down somewhere, and then type it into the code line inside the Mass Effect 2 editor. If all goes well, that should basically create your Shepard. I hope this is a feasible fix for you. 
Note: I've never actually tried this myself, though I would be dumbfounded if it didn't work.
Thanks Gonder, but as Monica21 points out, ME1 doesn't have face codes.
What I've done, at the suggestion of a few others, is to create a character in ME3 and use the Mass Effect Identity Code Generator to get the right slider values. It works pretty well for ME1, and in ME2 you should only have to make minor tweaks if you paste in the ME3 face code at Character Creation.
