After being unphased by the first half dozen Harbinger beams, Shepard probably thought he was immune and didn't have to bother.
As for the lack of biotic charging. Harbinger is a master tactician and knew to only hide a few guys so Vanguards wouldn't have a target.

Or if playing as an Infiltrator, use cloak
Even better, stay with Anderson. He didn't get injured and then go up the beam after Harbinger flies away.

This is a general Bio problem. They often put in plot points and cinematic scenes that certain player abilities could get around. They've been doing this since BG1, so I doubt this is going to stop anytime soon.
