Both are fun but I prefer the mage story.
Its one thing that the templars have left the chantry. but its entirely something else when tevinter is occupying a piece of Ferelden and are using time magic. This I can not ignore. Even if I didn't need the mages for the Breach.
I personally prefer Champions of the Just.
Champions of the Just. I HATE the addition of time travel to Thedas, and it doesn't make much sense to me. And Barris>Fiona.
FWIW, I always side with mages in DAO and DA2. I don't prefer templars as a faction.

I have more fun with In Hushed Whispers because it's shorter. I also dislike the Tower Defense portion of Champions of the Just.
Champions of the just, personally, was a fun one. You have Ser Barris, who is of course Ser Barris, Under Her Skin, Calpernia, AND no paradoxical nonsensical headache inducing time travel
! time travel really only works when you don't think and accept everything you've been presented at face value.
Actually considering in hushed whispers is pushed so much and to understand it you need to not think about it I feel that says something >.>
I prefer the mages, the story is more interesting, see the future if your inquisitor never saved the world is the best, like the DLC in Origin when you play as a Darkspoon ♥
Well it will be a personal preference, so I'm not sure that other peoples' opinions can help you.
In Hushed Whispers (IHW) is very much of a standard, linear progression, moving through the castle, killing things, and ending with a boss fight type of mission. You have Dorian as the mandatory companion, locking you out of one of the other companions you might have been bringing along until this point. However, you DO spend a significant amount of time with Dorian, including a bit of solo time, in addition to you and he being the only ones who experienced the future. If you're planning to romance him this might be the way to go for RP reasons -- but I stress that there are NO great obstacles to the romance if you decide on the templar path instead, so there is no problem there.
Champions of the Just (CotJ) is a bit more non-linear and also involves a time-crunch component that can catch the player off-guard if they're not ready for it. I think the combat, including the final boss fight, is harder overall in Champions. In this mission you can take any three party members you prefer as there is no mandatory tag-along. This is where you meet Cole, and is really the only opportunity in the game for the player to experience Cole on a personal level.
And of course this choice affects the rest of the game as well. The mobs change for the In Your Heart Shall Burn mission with the IHW path meeting the red templars for the first time, and the CotJ path fighting off the Venatori and mages from Redcliffe. Corypheus's right-hand-person changes as well, from Sampson (IHW) to Calpernia (CotJ), and their individual quests being different.
The Sampson path has personal significance to Cullen, so you may want to take this path if you want to romance Cullen as you get an additional tiny mission with him as well as additional dialogue about Sampson.
The Calpernia path has some interesting implications if you're interested in Tevinter in a general sense. I've also seen some people say that they feel that this path gives Corypheus more depth as the primary villain of DAI, but I haven't played the CotJ path to its conclusion to judge for myself.
Beyond that, I would just suggest to pick the one that you feel has more role play significance for you and your Inquisitor.
I think the envy demon is a tougher boss than Alexius. So if you like a challenge, have at Envy. That said, I hate the timed aspect of CotJ. In terms of Berris vs Fiona, you can get war table missions in regard to both Berris and some magey issues depending on your choices (like How Could You if you ally with the mages and make a certain mage tranquil in judgement) but Berris's never popped up on my one Templar conscription PT. I'm also personally not a fan of Cole so having him before Dorian is not a plus point for me. Team Dorian for life here. I'm also adamantly pro-mage and play generally as a mage so that colors my opinion. The obvious choice is to make two opposite personalitied inquisitors and play both missions at least once to get a feel for how you like things to shake out. ![]()
Regarding the plot, well, honestly I didn't like too much either of them. Time travel is a big letdown during mage segment, and I have always hated to be in the fade therefore I am not very keen to choose the templar route too.
About the characters: I like the mage segment more than the templar one because Dorian > Cole imho. But if I look at the whole game we have Calpernia which i like waaaaay more than Samson.
Therefore in my opinion it's a draw.
Templar.
No crappy time magic, interesting quest mechanic and Barris > Fiona. Also you get more context on what the Lord Seeker actually did in Cassandra's personal quest, while Alexius is practically never mentioned again after his sentencing at Skyhold.
Calpernia > Sampson as well.
Also mage storyline requires you to use Dorian, and he starts with crap gear. You have to bring gear for him. Dumb.

CotJ.
Better quest and atompshere. No silly itme magic. Barris, ENvy plus access to Calpernia.
The are both fun. But I tend to get lost when I'm working with the Templar. Sad but true, not as lost as I do in Wicked Ways, but lost never the less and my husband laughs.
Champions of the Just feels more personal and more meaningful and offers fewer plot holes than In Hushed Whispers. (Time magic gobbles balls.) I found it was a good look at what templars are at their best vs. templars at their worst.
In my opinion, Templar story is the canon one due it fits perfectly. Tevinter are the main baddies in DAI. But storywise and gameplay will be the mage due it involves Leliana. Personally i view the mage quest to be much more fanservice.
Templar Quest:
Venatori are cool villains in my opinion
Introduction of Cole and Dorian are cool. Dorian joining w/ the inquisition is cool due if you side w/ Templar and did the redcliff. Thinking Dorian is lying about time travel and having Tevinter alliance w/ the mage is not a threat due my job is stop the breach in that timeline then Dorian showing up in my gate and crashing my party, telling me a Tevinter army called Venatori attacking my base w/ the main villain.
Doing Templar Quest make sense due siding w/ mages Tevinter are involve. Inquisition in that timeline are weak having a kingdom declare war on me would be trouble. Also inquisition is a religious paramilitary sect involving w/ other countries except for Orlais due the main villain wanted chaos on that country.
Tempalr Quest would be better if Bioware will let me explore my character's origin more in that quest.
Mage Quest
Better Gameplay and Storywise but mostly fanservice due it is some sort similar to the fade in DAO but better and Leliana. Knowing what my DAI companions really thinks about me and their secret.
Introduction of Dorian somewhat better due i will know Dorian's personality.Sadly Cole's introduction doesn't make sense at all.
Also Templars attacking haven doesn't make sense at all except for plot armor there mindcontrol.
Champion of the Just was my favorite. Barris is better than Fiona, and you get to promote him later in the game. The Templars have some nice table missions as well. I also like Calpernia as a character.
If you don't want negative approval from Dorian just don't go to the Gull & Lantern. You can shop in Redcliffe talk to Connor and head out for the Champion of the Just.
Mage is okay, but I enjoyed the Templar one more.
It just seems more engaging. In the mage one, you go in for a talk, get sucked into the future, learn how things went bad, and have to fight your way to Alexius and return to the past where Alexius promptly surrenders.
In the Templar story, you go to have a talk, as the talk continues the Inquisitor sees how there is tension among the Templars, then people start dying as the Reds attempt to ambush the Inquisitor. The Blues then start to get purged and a templar civil war ensues. So, while this fighting is happening all around, the Inquisitor is racing to stop Lucius, who turns out to be an Envy demon. This is a nice intro to a new demon, and the demon tries to take your personality while showing what Cory's plan is. After breaking from the demon's grip, the Inquisitor has to help rally the surviving Blues to hold off the Reds while the Inquisitor slays Envy.
There is just more teamwork with those you wish to conscript/ally with and just more going on around the Inquisitor.
So, I always thought that CotJ was more fun.
Edit: Oh, you also get some bonus stat points while trying to break the demon's grip on your mind. If one wishes to meta, CotJ offers more stat boosts.
