Through his ramblings, the 'mad' scientist seemed to have a lot more insight into what was actually going on than it might first appear.  While it is 'grandiose', his brief synopsis of the coming doom is quite accurate.  So I wonder, did Manuel touch the Prothean beacon and receive the same visions as Commander Shepard but for whatever reason wasn't able to shrug it off so easily?  Seemed to me to be more than just the effects of Sovereign/indoctrination anyway, regardless of his stated disposition.  A minor point, I'll grant you.

I don't think it is a minor point, although I missed this my first few playthroughs, just like I missed the fact that he was talking about Saren when he mentions seeing a Turian before the attack, "the prophet of our damnation." Manuel establishes the Cthulhu-esque theme Drew K had in mind when he developed the reapers, but which he then promptly drops as the protagonist goes on to actually prevent the return of Cthulhu by the end of the game.

It is most likely that he used the beacon.

What I thought was clever was his name, Manuel.

Bear with me, but it's pretty much implied that Shepard is a messianic archetype, at least in the third game.

"Can you tell me another story about the Shepard?"

Now who do we know of who is called "the Shepherd?"

"And his name shall be called Emmanuel."

Manuel is ranting about "machines" and "death", basically prophesying about the whole story.

I wouldn't be surprised if that his name being Manuel was done on purpose.
