Well, dragons are large and dangerous beasts capable of destabilizing an entire region. The female High Dragons are especially dangerous, both when they are looking for a lair (which may entail capturing a mine and killing miners as in DA2) or when preparing to lay a clutch of eggs which will result in a veritable rampage for food to sustain the process. Local lords would be at the mercy of these creatures, as the dragons usually roost in hard to reach locations and can probably fend off armies of normal soldiers from such positions if they don't simply decide to flee. Only an elite strike team bolstered with magic users as well as enchanted equipment can draw out and kill such a creature at minimal cost to life. And mind you, your personal dragon kill team is supported with the resources and backing of a small kingdom in the form of the Inquisition which is something your typical Bann or Marquis will not have.
Then there is the risk of a Dragon Cult appearing if the dragon is particularly old and powerful, which means a warband of reavers will likely set up shop in the neighborhood.
In all fairness the profits and prizes from killing a High Dragon probably outweigh concerns over the harm it could cause - which helps explain why they almost went extinct. If there was a better way then that would be all well and good, but besides the odd instance of High Dragons controlling a dragon cult there is no exact point of interaction were the people of Thedas can find common ground with dragons that would not require one side to wipe out the other. It's not like you can seclude these dragons in a nature preserve at any rate.
