I did my suicide mission the other day. And although I got everybody loyal, bought all the upgrades and used the right people for each job, Mordin died right at the end (Which is annoying because he's important in Mass Effect 3). Does anyone know why and how I can solve this next time.

Any squadmate you do not take with yourself against the human-reaper will stay behind to hold off the collectors. This group's survival chance is dependent on it's members, and is represented by a value. "Stronger" characters, like Grunt, Garrus, Zaeed, Jacob count more towards this "survival value", while more "fragile" characters like Tali, Kasumi, Mordin and Jack count less. Any loyal squadmate gets a bonus to his/her value. If the group's survival value is not high enough, they will die in order of their vulnerability, with Mordin first.
So you might have taken two strong characters with you and/or sent one of them back to the ship with the crew. I recommend sending Mordin back to the ship and taking two of the fragile characters with you.

If I want Mordin to live and I've completed his loyalty mission, I either send him back to escort the crew or I take him to fight the proto reaper.
Here's a thread about the suicide mission. I'm sure if you post a question in that thread, someone will have an answer.
What you want to do, if everyone is loyal, is have the strongest squadmates hold the line while taking the weakest with Shepard to fight the baby reaper and send a weak character to escort the crew.
The weakest squadmates are Jack, Mordin, Tali and Kasumi

I tend to sent kasumi back to the ship as she's a thief and not as used to a straight up fight as the rest of the crew.
Mordin almost always comes with me to the final fight. His incinerate power is invaluable as it is effective against collectors and the proto-reaper. The other person tends to be either Tali as her drone can harass Harbinger and keep him off me for valuable seconds or Thane/Miranda for their Warp power.
Mordin has never died for me at the end of the game, whether he comes with me or holds the line, unless I purposely set out to get him killed.

Yea but her cloak and flash bang would be useful. The crew was injured so Modin being there to help them back being a doctor and all with the ability to make shift to me lore wise makes more sense.

So send Tali back and bring Kasumi and Mordin with you. Kasumi can flashbang Harby and Shadow Strike the others, while Mordin can incinerate the boss.

Nah Kasumi's flash bang is more useful for a group trying to hold a choke point from hordes of collector drones. She flashes them and Grunt wrecks them.
As I said this is more lore then game play reasons.
Mordin goes back because STG is a spy agency not an army. His medical training combined with his ability to make shift makes him best choice to sneak back and treat on the move/arrival to ship. As any collectors they run into will be minimized. Setting up the fight in his favor on the way back.
Tali and Jack usually come with me. Tali's dependence on her suit not getting ruptured or being taken out make her a bad choice to have to hold a line any were. And her tech knowledge would be helpful if we run into anything else like another door or needs to shut down entire base. Jack because of her raw power and ability to match biotic for biotic. How ever her aggressive nature if holding the line could lead her to compromising herself. And I already have Jacob (slight biotic), Miranda (powerful biotic) and Samara (powerful biotic) who are all much more cool headed and collected then Jack is.

Collector ship really isn't "enclosed" other then the fact it has 4 walls a floor and a roof. It is a very open structure. Any side effect of flash bang when dropped at the feet of advancing collector wouldn't have much if any negative effect on the team.
I wasn't thinking shadow strike so much as her ability to cloak and perform hit and run attacks on them. Cloak moving to their flanks or at a choke point. Flash bang them then kill a few with Lotus then quickly move out of range. While they are recovering from her hit and run. Garrus, Thane and Legion unleash sniper fire on them. While Grunt, Miranda, Jacob, Zaeed, Samara lay down cover fire.
Plus just image the fun a cloaked Kasumi could make if Zaeed handed her a few inferno grenades. Do you like your collector medium or well done?

This flow chart shows how the suicide mission works, including the goofy formula for "holding the line". What is strange is that it works off the average of the scores, so having more low level guys increases the number that will die if you don't have more high level guys.

They are fighting to hold a choke point where the entrance is not far from the cover the team is using. So where is Kasumi going to be throwing the flashbangs where they would affect the Collectors but not her own team?

This worked flawlessly for me (if you upgraded the ship and have everyone loyal).
I had Mordin escort the crew. He never dies doing that. I always have Tali in the vents, Miranda lead the first party, Garrus the second, Samara for the barrier and I take Tali and Thane to fight the Reaper. If you have Garrus, Zaeed and Grunt hold the line, no one will die.

Usually, Garrus is the first fire team leader. Legion in the duct. Mordin with the crew (besides, he's a doctor!). Jack with the bubble (since she have two different lines at Grissom about her experience and she do a lot of bubble while fighting) and usually Miranda to lead next. For the final team, I choose Tali and Miranda since you don't really need much to kill the final boss and the adds, even on Insanity, surprisingly. And Miranda have an additional dialogue with TIM and she's always the one who pull me up so... ![]()

Most of the time its Miranda that I send as fireteam leader
Jack will do the barrier unless I have Samara on the squad
Mordin is sent back with the crew
for who goes to fight the baby reaper? Depends on who I feel like taking with me.

Padok Wiks does have some of the best lines. They are especially haunting when heard during the dreams after his death.
