We all know about the connection that people made about how the SR-2 has a Scotsman for an engineer.
But has anyone noticed any other connections? I have. Between Me2 and ST.
In Star Trek's very original pilot episode, The Cage (seen also in "The Menagerie"), we have Captain Pike, (played by Jeffrey Hunter), and he has two female assistants; one is his second-in-command, Number One, a mature, though still relatively young, black-haired woman (Miranda Lawson?).
And the other is his yeoman, J.M. Colt, a young, petite red-head who secretly yearns for the Captain's affection. Doesn't that sound a bit like Kelly Chambers?

Mass Effect has used a few Star Trek actors.
Marina Sirtis (Troi) voiced Benezia
Michael Dorn (Worf) voiced Gatatog Uvenk
Armin Shimmerman (Quark) voiced Fai Dan and Councilor Valern (the Salarian Councilor)

I've always assumed (though it's never been stated that I've seen) that the head of Donovan Hock's security, Chief Roe, was a reference to Ro Laren, who, in the novels, took over as DS9's chief of security. Just has always felt like a shout out to me.

Also, when the Normandy jumps through the Omega-4 relay, the part where it drops out of FTL right in a debris field is almost a shot for shot homage to Star Trek 2009.

If it weren't for Bioware's claim that Miranda is barren, this quote from Captain Pike's Talosian captor would make perfect sense.
TALOSIAN MAGISTRATE: Each of the two new specimens has qualities in her favor. The female you call “Number One” (the mature black haired one) has the superior mind and would produce highly intelligent children. Although she seems to lack emotion, this is largely a pretense. She has often has fantasies involving you.
The other new arrival (The petite redhead) has considered you unreachable but now is realizing this has changed. The factors in her favor are youth and strength, plus unusually strong female drives.
