I'm deliberately trying that out myself right now, not playing Arrival, to see if it leads to more Cerberus dialogue instead of 'blowing up 300,000 Batarians'. Should be interesting.
It really doesn't make sense though since I was reaffirmed as a spectre which meant working with Cerberus to safeguard the council space was totally legal, the council even said so when they told me to just keep it out of council space so I never got why I was arrested. I know it was just easier to integrate those who didn't play the dlc, my first play-through was always done with just the base game content, but still wanted to import a ME2 save but it still never made sense.
