It's never explicitly stated where Cerberus got their ships, but it is implied to me in the books at least. Cord-Hislop is one of the most prolific aerospace companies in Alliance space, like the 22nd century equivalent of Boeing, and they are Cerberus' main front company.
So I always just assumed they were secretly constructing starships over the years. TIM has known about the Reapers for like 30 years after all. But yeah, a direct explanation would have been nice instead of "bam! Cerberus everywhere!".
