As a role player, your decision on how to handle "Act of Mercy" should depend on how you've decided to play your Hawke prior to that time. If you're pro-mage, you work with Thrask to save the mages. If pro-Templar, you hunt down apostates. When you do another playthrough, your Hawke shouldn't act as if he knows ahead of time about Grace or Anders.
Also, I would mention there are alot of players, myself included, who think the quest: "Better served cold" was messed up for having the mage/templar alliance under Thrask target Hawke even if Hawke was pro-mage. It definitely hurt Act 3.
