I almost always let the Council die but I have never heard what happens to the geth fleet after sovereign is destroyed.

Surely the Aliance dont engage them because they would lose ships like they do when you save the Council.

The game never really clarifies the aftermath of the battle other than what is revealed in ME2 about the Alliance encountering pockets of geth resistance.

 

My guess is that whether or not the council is sacrificed the geth probably scatter or retreat having just witnessed the destruction of one of the "old gods".

No difference. The Alliance has no choice but to engage the geth, since this is space combat and at range; any geth ship in local space is a threat to the Alliance ships and must be dealt with.

 

The only story difference is if you saved the Destiny Ascension or not. Either way, the geth fleet is dealt with.

The Geth ships fight the remnants of the Citadel fleet until the last ship is falls silent, by that time Sovereign is destroyed and the Geth fleet is severely depleted. thus they disengage before a potentional battle with the victorious Alliance fleets can occur.
