Playing this through for a second time and still haven't been able to find back the gear the Architect takes from my warden.

Anyone able to solve this for me?

After you get out of the prison, there should be some mutants wearing your and your companions' gear.

Met the experiments, but only those wearing my companions gear, not my Warden Commander's.

Then I guess you encountered the well known Silverite Mine Bug, which completely destroys the main characters equipped items and there is no way to get them back.

 

I recommend installing this fix: http://www.nexusmods...age/mods/1762/? , and reloading a savegame from before you've entered the mines. If - for some reason - the problem still stands, try unequipping everything from your character before being captured.

Saved right before I went in... thankfully.  Didn't know this was a bug and it annoyed me to lose that armor I spend so much time enchanting...

Or just strip your characters before going into the mines....
