Well the thought was that the entire survival of all sentient life in the milky way shouldn't be an all or nothing shot in the dark.
Also having more than one ark ship going to more than one galaxy would create a easy launching point to expand the Mass Effect Universe whether in other games or books and other media.
That said even the movie Contact had a secret backup gyro thingy machine.
I'd more think the opposite anything that will likely be so complex, costly and time consuming would make sense to put all your eggs in one well formed basket rather than putting them in multiple shoddily formed ones.
