I'm really very new to this forum as well, so I honestly don't know what's been discussed to death here or not... still reading... and I would love to read your fanfic when it's done.
The Luna mission occurred in ME1. UNC: Rogue VI. The revelation that EDI had access to "reaper algorithms" occurred in ME2 (can't remember exactly though whether it was specific during the Collector Ship mission. I do remember that you got more details about it if you re-opened a dialogue with EDI after the collector ship about her job aboard the Normandy.) IMO, it's up to you to decide whether that is enough to follow the camp that offs her, but not other AI systems because of reaper code (in addition to the revelations that occurred on the Cronos Station in ME3).
IMO, a lot of the audience of the ME trilogy missed out on a lot of the literary references inserted in the game simply because most focus on the sci-fi aspects of the Trilogy... Survival ability then boils down to whether this or that is possible from a sci-fi perspective. IMO, ME is also about more ambiguous human ideals like Reputation. Interesting that you mention the memorial wall on the Normandy...
I don't think the choice of the term "Crucible" is accidental. Arthur Miller's play "The Crucible" (1953) is about the Salem Witch Trials and at or rather near the end of the play, the protagonist utters: "How may I live without my name? I have given you my soul; leave me my name!”
Another possible loop is that EDI didn't die... we just don't see her leave the ship unless the Synthesis ending is chosen. The control ending doesn't show her leaving the ship, and in that ending the Reapers aren't destroyed, they're controlled.... can't remember if her name appears on the wall if the Control Ending is chosen... have to rerun an old save and check that out. (ETA: EDIs name is not on the wall in the control ending and she is seen standing in the back, slightly apart from the rest of the crew.)
