If the warden didn't desecrate the ashes,

A. Brother Genitivi opened the urn to the public. Either it was gradually emptied, not completely emptied, or perhaps some unknown character took a large portion for safekeeping.

B. Warden killed Genitivi, and urn remained intact until conclave explosion.

Do you think it's possible someone took the ashes before the explosion for safeguarding and it can come into play later in the series?

According to http://dragonage.wik...s,_Rediscovered the Urn disappeared before the Temple was even discovered (by the Chantry).

probably some spirit of the temple decided to bring the urn elsewhere

Near as I can tell, the worst consequence of revealing the (original) location of the Sacred Ashes is that scam artists tried peddling fake ashes as Andraste's, leading to a somewhat amusing early quest in Dragon Age 2.

Does it? Near as I can tell, it just results in Leliana, who may or may not be resurrected from the dead, to complain in private that the "Hero" has an un-urned (sorry, couldn't avoid the pun) reputation and that she knows the truth. Not that she actually kicks up a public fuss about it - though granted, disparaging the name of a popular hero is a good way to wreck your own social standing.
