I really feel dumb about this one, but how do you apply an upgrade? I know how to research, but I have a lot of grayed out options that say I need 1 more upgrade before I can apply an upgrade that I have retrieved on a mission. Do I need to buy the first upgrade at a store and apply it?

In ME2? You don't, once it's researched that's it. If they're greyed out it's because you don't have enough resources to make them.
Weapons and armour can be used in the weapon selection screen and wardrobe.
However I have just woken up so I may be having a derpy moment and not understanding the question. ![]()

Once you research an upgrade, that upgrade is automatically applied. The upgrades you collect while on missions need to be researched; whereas, the upgrades you buy in the various shops are automatically applied when you buy them and don't need researching. For some of the upgrades, collecting 2 or 3 of them will open up another upgrade that you can research. These are the grayed out ones showing when you are at the terminal. All you need to do to be able to research those is collect and research or buy 1 more of whatever it's telling you. This will cause the gray to become orange and you'll be able to research that upgrade as well.
Another cause of grayed out upgrades is having insufficient amounts of the resource needed, in which case your resource balance will show in red in the bottom right-hand corner when you open up that upgrade.
The only upgrade you need to apply at a different location is the one that heals Shep's scars. You research the upgrade at the terminal and then go to the machine in the med bay to actually get the healing done.
So for example, you can collect a Sniper Rifle Damage upgrade when you recruit Garrus and you can also buy one from Marsh's shop on Omega. If you didn't buy the one and you research the one from Garrus, another upgrade "A/P Sniper Rifles" will appear at the terminal but be grayed out. If you buy the second damage one on Omega, when you go back to the terminal, you'll be able to research the A/P one you have enough platinum on hand. If it's still grayed out, you'll need to explore to collect more platinum to unlock it. If you've researched "A/P Sniper Rifles," then another upgrade will appear "Sniper Headshot Damage" but be grayed out until you collect or buy a 3rd Sniper Rifle Damage upgrade.

I guess I still don't understand. I have plenty of resources as I did a lot of resource mining early on, about 300K each (except for ezero). I have researched everything that can be researched. So what you are telling me is that if an upgrade is grayed out then I need to either buy another upgrade or recover it in the field? For example when I select Biotic Duration it tells me that I need 1 more biotic duration upgrade to unlock. So is what happens is that each upgrade is applied on top of the last? They all look the same, but are recorded as 1 then 2 then 3 then 4 until you reach 5. And each one has to be researched which consumes your resources. Can you avoid having to buy upgrades by getting them in the field?

If you look carefully, it's probably saying you need another "Biotic Damage" upgrade to unlock "Biotic Duration." Collecting 2 or 3 of the various damage upgrades is usually what unlocks those unique upgrades. Each Biotic Damage upgrade increases the damage your biotics do by 10% each. Biotic Duration, on the other hand, is a one-time upgrade that increases the duration of your biotic affects by 20%. Some of them (I'm not sure... it might even be all of them) also apply to your squad's powers.
There are, throughout the game usually 5 or 6 of each damage upgrade available (sometimes even 7 if you have all the DLC), so you don't have to buy any to get the 2 or 3 you need to open up the special upgrades. The damage effect, however, is cumulative... so with 6 you're doing 60% more damage than you would without all those upgrades... so whether or not you need them depends on your skills and how difficult you want the game to get over time. For me, insanity without all the upgrades makes for a frustratingly difficult playthrough... so I tend to buy everything I can for my preferred weapons and powers as soon as I can afford it.

All upgrades that are not specific to a particular squadmate apply to the entire squad.
Jack and Mordin have upgrades that are specific to them.
There are upgrades that apply to all krogan or all geth on the squad, but since those categories only affect one character, they are basically squadmate specific.
Grunt and Legion also get specific weapons as upgrades, that only they can use.
