I am slightly confused about something. So when you pick your class, let's say a Rogue, it asks you if you want to be bow or dagger. What is the point of that if you can switch to whatever mid game. Like I noticed I have both bow and dagger skills on my dagger rogue? I don't get it.

Secondly, you find Sera as a bow user, but every guide I have read has said to use Sera as a dagger build. Is there a difference on whether I use Sera or Varric with daggers? Does it make any difference at all?

Can't speak for changing Sera or Varric's builds as I try to keep them as they are to maintain the lore of the game.  What's Varric without Bianca?  What would Sera be if not 'quick with her bow'?

I'd only be tempted to switch them on an Archer IQ who was tight with them both and took them along on quests.

There isn't an actual difference other than the fighting style and their place on the battlefield. Obviously, Sera with a bow, or Varric with Bianca will take a different approach to fighting than if you were to issue them with daggers.

Sera is also pretty awesome with a bow, even to the point where I might say I prefer her with it, and I have played my first Inquisitor as a Hunter who was taught with a bow, but switched to dual daggers during In Hushed Whispers. It fit my Inky, but Sera is more of a bow person to me. She even has, with some armors, specific archery gloves and protection. That she was displayed with in promotionals pre-release, by the way.

As for choosing at the beginning, you can choose whether you wish to start with a bow, or with daggers. In previous games, I can only speak for the City Elf and Human Noble, but your first weapon was always a Longsword, even if you wished to be an archer, or a two-hander... or anything, really. Now, you can choose what to start your journey out with, and you are also given one base ability from said tree. This would be Flank Attack or Twin Fangs (can't remember which) for Daggers, Shield Wall for Sword'N'Board, Long Shot for Archers, and I think Mighty Blow for Zweihänders.

You can of course switch later, as was the case with my Inky, Arianne, whom I mentioned starting with a bow, and then playing through the final two thirds of the story with her daggers, while (headcanonically) retaining her archery skills. I actually respecced her fully for Daggers once I got back from Redcliffe. (I planned for that armament switch, and In Hushed Whispers seemed like a perfect opportunity, as I had no melee in my two-person party of Dorian and Inky before you free the other two companions, who have been Sera and THE WALL for me)

Oh, and as Arcadia has mentioned... Sera is said to be "Quick with her bow" in Sera Was Never, which is a song dedicated to her. Varric could never unequip Bianca in DA2, making the auto-crossbow the only real choice in my eyes.

I switched Sere to dagger with my archer rogue once. I wanted to have an all rogue group with Cole and Sera in the front and my inqui and Varric in the back (rogues are just the best). It worked just fine (I didn't do it all the time, but the all-rogues cleaned up mobs great).

Lorewise, I would rather have Varric stayed an archer than Sera. He makes it perfectly clear, that he wont fight without Biance, whiel Sera only talks about liking bows. So if I wanted to have both in my group and needed another melee fighter, I would feel better to change Seras talents than Varrics

Both are great archers though and if I can't have both in my group at the same time, I switch them often.

Rogue, like Warrior, can choose from one of two weapon types. That's it. It's an option.

Class is not the same as weapon type. That said, only certain weapon types are allowed to each class. It' just not one and only one choice in all cases.

It does make a difference, for the reasons explained by everyone else above. Summarizing:

1) If you are playing a Rogue yourself, you might not want two of the same weapon type. If you are playing an Archer (which is to say, a Rogue class that has picked the bow weapon type) AND you want to have Sera in the party, it makes sense to switch her to daggers, to have a mix of weapon types in the party.

2) Sera's specialization (have you reached Skyhold yet?), which is Tempest, arguably works better with daggers. It works fine with bows, but Tempest abilities combined with daggers have an edge, if you'll pardon the pun, when it comes to damage output. Similarly, for Varric, Artificer works slightly better with a bow.
