So I finished ME1 again with an existing character (who was lvl 47) and got to 59. But when I try to import it to ME2 the game still thinks it's the old lvl 47 one. Is there something I can do or was my entire second playthrough for nothing? 
ME2 doesn't recocnize my ME1 new game plus character

Okay, nvm. I had to use the ME2 config tool again to re-import... I'm such a dummy

Not really - its a bit tricky to discover which ME1 save to import, due to rather vague save game names listed by the import tool.
However the save file itself, along with date/time is easier to pick out with windows explorer.
I just copy a single ME1 save to the ME2 save directory (I make a ME1 save subdirectory inside the ME2 save directory (the import tool works fine with the extended path) so I can select the right file with the import tool!
