Not sure what you mean. If Flemeth comes back, Mulgrew is coming back. Mulgrew is personally connected with the character. And BioWare wouldn't dare cross her.
As for Janeway being betrayed. I'm sure she was. I know mah'boy Tom Paris blew her out of the water once. I think the Doctor did too. 7 of 9 probably did on various occasions (all of which were forgiven because of reasons, and captain's pet). And by this I mean they disobeyed her orders. As for outright betrayal... yeah, Seska betrayed the whole crew and had another Voyager crew member working for her, and Suitor was just a flat out psycho murderer (who later pulled a Redeemer ending Loghain after being mind melded) and saved the ship.

Janeway is my favorite captain actually. She's just as ballsy as Kirk, but has some of the scientist and diplomat of Picard.
But I digress. I didn't know she was difficult to work with. I heard she loved it. It doesn't seem like she has many lines anyways.. I don't see where she'd cause problems.

Voyager was full of characters taking their own initiative and this would sometimes mean betrayals. That's what comes from being a solo ship out on a journey that no one really knows if they'll even come close to succeeding in getting back from from.
DS9 was dark politics and TNG was relatively idealistic. Much of Voyager was people trying to figure out how they'll get their version of survival, as the ship barely gets through and unifies again to return to their mission to get home.

There's always going to be a plot-essential companion that someone cannot stand. I sympathise but as I believe David Gaider once said, if they ever manage to write an universally liked character then someone shall anoint them god although I do not think any god has ever managed that accomplishment.

The series even starts with Sisko hating Picard. A battle-scarred survivor who suffered the horrors of a harsh reality showing his contempt for the man that represents the supreme idealism of elevated morals. Reality vs Idealism.
That's what I liked about DS9, its darkness and showing us that the Federation isn't about feeling good and being happy in a utopia that they created.
