Pretty sure Bioware isn't going to set out to make "Ethnic Cleasing: the Game". I'm actually quite curious to see how Bioware will pull this off without having the whole thing descend into a moral parable about the evils of imperialism or just be rife with unfortunate implications.

Excluding the refusal ending, here's all the xenos, including synthetics, that you can exterminate over the course of the original trilogy in one continuous playthrough through direct player action.

Given that we could genocide entire species in Mass Effect, I'm not sure that's a line they're not willing to cross.

Eh, most of that was just stupidly contrived garbage for overly "dramatic consequences!11one!", and pretty much the only one that was actually deliberate in and of itself (from Shepard's perspective, not the player's) was the ME1 Rachni, and even then there's the whole "they're dangerous" angle that can be backed up by all historical evidence. The rest are soft sold as basically "sorry I accidentally your whole species", and the only one that isn't categorically a partial failure condition according to the optimal outcome, anyway is the genophage sabotage, which isn't ever explicitly telegraphed as a deliberate attempt or very likely catalyst at rendering them extinct, anyway. In fact, it could be easily argued as being motivated by reasons to the contrary if you listen to and accept Mordin's reasoning in ME2 (i.e. allowing krogan expansion again could result in even worse reprisals than the genophage from other species).

Apart from the Rachni (and only in ME1), Shepard can never be some racistly genocidal human nationialist who is deliberately eliminating alien species in a "good riddance battletoads/ big stupid jellyfish/ suit rats!" fashion simply for the sake of it. It's always an unintended consequence of something else (usually because Reapers), sort of in the same manner Shepard can't reasonably express a desire to deliberately murder annoying people during Virmire/Suicide Mission/Beam run, but players do it all the time.
