Part of it is that Cory acknowledging/using his Darkspawn-ness undermined his claims to the Throne of the Gods, because his premise is that he will rule from there, even though the last time he was there he and his friends "birthed" the Taint upon the world. But the Darkspawn were probably one of the many parts of DAI that were down-sized. In Legacy Cory attracts Darkspawn to him. It's hinted that they were going to have that in DAI, what with the random increases in Darkspawn in the Soutn in areas Cory or his agents (a lot of whom are corrupted with the Taint (Wardens) or Red Lyrium (Tainted Lyrium) but those story lines / mechanics (the enemy spawning mechanics of release DAI are different than what it seemed they had planned originally) got dropped.
The Well of Sorrows does not make a whole lot of sense in general. Probably because the way it was intended to be introduced to us (the cut DA2 DLC) had nuances/specific implications/explications that did not fit with the DAI story-line in the best way. But a possibility is that the Well of Sorrows is a one time-use now that the Veil exists, that in the post-Veil world the Well does not function exactly as it did for the Elvhen. If the Veil up prevents Elven immortality, it's likely a lot of their "technology" does not work very well either.
