OP, I don't know what platform you're on, but if you're on PC, I highly recommend the BackOff mod (on the ME3 Nexus). It makes it much clearer how things are going, and actually fixes a lot of issues that others have brought up in this thread as well. If you're willing to mod, it's definitely worth it.

I just recommended that. 
EDIT: The best part about BackOff is that it's a DLC folder mod, so it's actually one of the easier mods to install without affecting your core installation. You just remove the BackOff folder to some other place or delete it and presto, instant uninstallation. Works on the same programming principles as Extended Cut, I believe.

@ZipZap2000, you made me rotflol with the above. 
I've recently started a ME3 PT with two mods to change the ending. I also used the ME3 GE to change the amount of credits. While doing so, I checked the plot points for ME2 and noticed that while it's noted that Shep did not romance anyone for the ME2 crew roster, the romance plot for LotSB is not checked. I did that and I think Liara's reaction to femShep is different in this PT.
