Ending of the game looks like a puzzle. Maybe all is not as easy as it seems?

 

For example, Catalast say that the Reapers are fighting against chaos. Maybe the answer lies in Chaos Theory? The question is, how many fans of shooters have a degree in mathematics and philosophy?

 They reapers win by numbers alone. Here's a post explaining how many they might have at the start of this cycle. The only way to defeat them is to find the plans to the crucible, build it and use it before the reapers enter the galaxy.

The Reapers offered these options. We did not know anything about the possibilities of the Crucible. We did not know how to use the Crucible. Everything happened under full control of the Reapers.

It doesn't happen under full control of the Reapers. Organics built it, transported it, and docked it. Once it was docked, the Catalyst ran through the options and gave them to Shepard. Shepard then has to choose the options. Shepard is the only one who can actually make a choice to do anything. So no, the Reapers can't "use" the Crucible. Only an organic can.
