Miranda, Thane, Tali and Kasumi.

It's because of the highly personal nature involved (sister, son, father, friend/lover).

Probably Jacob and Samara as well, but I didn't get the same feel from those missions as I did the ones above.

Jack's speaks to my mother gene, Mordin's to my ethics, and Tali's to the quality of friendship. Those three went way beyond the others in terms of depth for me.

1. Samara's.

The first time I was really nervous, because I was afraid to screw it up. The whole idea of lurking Ardat-Yakshi into a trap by seducing her is awesome. My FemShep could never resist the temptation, she is lucky Samara is there to save her N7 ass and brains from frying.  Image IPB
The mother/daughter confrontation scene is breathtaking, both Maggie Baird and Natalia Cigliuti did excellent VO.
And this is one of few loyality missions where you don't need to spend 90% of time under cover. Image IPB

2. Miranda's

She really opens up during her quest and shows us her caring and protective side, thus winning my heart.
Besides her mission deals with sister issue and I have younger sister myself, so it makes it's quite personal for me.
And tearing Miranda! This moment made me sob a bit... Image IPB

3. Tali's

Like the ambience, music and renegate Shepard speech (rally crowd is a cool option as well). That female Quarian log where she cries "Mommy loves you very much!" makes my heart sink Image IPB and giving Tali a hug is a nice touch.
But it's mostly Legion who makes the mission so awesome!

4. Jack's

The battle inside her at the end of the mission (playing with detonator switch) is one of the most emotional scenes in the whole game IMO.

So many of them are really great--Samara, Kasumi, and Garrus all have really awesome ones. In fact, I don't think there's a single one that wasn't really cool in several ways, and involved good writing. That said, though, Mordin's was, for me, the best by a large margin. The Loyalty missions usually do a great job with 1, maybe 2 of the following:

1. Bringing better and deeper character development to the character (Garrus, Miranda, Zaeed, for examples)

2. Further developing the world and species of Mass Effect in an interesting way (Grunt, Legion, Tali, for examples)

3. Just putting together a really cool situation to play through (Jacob, Kasumi, Thane, for example)

Mordin, though, had everything in spades on his mission. Already probably the deepest and most interesting character of the bunch, the mission brings his greatest doubts and issues to a crisis point, enhancing his character depth even more. In addition, the mission gives us a little more understanding of the Blood Pack, and much more interestingly, insight into the desperation and pathos of the Krogan race in response to the genophage. And it was a pretty cool mission overall--I suppose not cool with a gimmick, like some of the others, but still pretty neat, infiltrating the merc base to rescue a prisoner who turned out to have joined voluntarily, all leaving you with a choice that could determine the fate of an entire race of people. Great stuff.

Miranda. She has such a hidden persona underneath the harsh exterior of a raging ice queen.
Also Jack, because you find out she really is just a scared little girl inside.
BUT MIRANDA CRIES SO I SAY HERS IS THE BEST, HARUMPH!

Yeah under that Ice queen exterior is the heart of a petulant sociopath who didn't get her way. I had tears.

Mordin, Garrus, Tali and Legion are standouts.

Tali's mission is very well done. It is a familiar story and the outcome is a foregone conclusion, but it is done so well that I can't hold predictability against it. It was one of the few loyalty missions that felt like I was potentially shaping events for ME3 (Mordin, Legion, and Kasumi also had that feeling). I forget the dialogue option you have to chose, but there is a line that makes Tali say something along the lines of: "I wanted a father that would take the sick leave just so that he would show me his face", that made me baw.

Mordin's is great as the dialogue reveals his moral conflicts and makes him a much more complex character. Miranda's really develops her character. Up until you do her mission she feels really one dimensional and annoying, but the mission really fleshes out her character a lot. Garrus' mission presents the hardest personal choice in my opinion.

Either Samara's or Legion's. Samara's loyalty mission was probably the most emotionally powerful for me (especially the end where she seems so broken after killing Morinth). Legion's was really well done (especially liked the part where Legion ponders individuality after he learns that the heretics were spying on the Geth).

Mordin, obviously.

However there should have been at least one more path to develop the conversations, but the dilemma and Beattie's performance really gave it an edge over the others.

I like Mordin's for the philosophical and ethical ramifications it brings not only to Mordin's character but to the universe as a whole.

I like Tali's because we get to see the flotilla for the first time and comfort her in a truly dark hour of her life. It also does a great job at setting up some backstory for the inevitable quarian/geth resolution in the finale.

Those two held the most impact for me.

I really thought Thane's was one of the best, simply because he wanted to set things right with his son but it wasn't a problem he and Shepard could fix by popping in and roughing up a few bad guys. That's usually how this sort of stuff goes down, and the story seemed realistic but still ended on a hopeful tone. I really felt for the character and genuinely wanted him to get his son's forgiveness.

That, and who didn't just let out an aaaawwwwww at the "you're the only good thing I ever added to it" line?

So far as depth goes, Mordin's loyalty mission gets you thinking the most. After that it's Legion's loyalty.

I wish you could have a proper conversation with Garrus about his afterwards. His reaction depening on if you talke him out of killing Sidonus, let him kill Sidonus at the offset, or let him hear Sidnous out then take the shot anyway (and Sidonus knows what's coming and accepts it) seem to have post-mission Garrus in totally different headspaces. But then he doesn't want to talk about it, and what little talk you have is pretty...I dunno, samey? I felt like there are much deeper issues there which are being missed.

Mordin, Garrus, and Legion are the ones with issues I keep debating. They were the ones with the hardest decisions for me.

All the loyalty quests were excellent, it should be said. I would have trouble choosing a "least" favorite one, and even then it would probably more be about gameplay than the story (e.g. I find Garrus' loyalty mission a bit standard as far as the combat goes). I suppose my least favorite story *might* be Jacob's, which is still quite compelling and disturbing, but focuses a bit too much on his father as opposed to Jacob himself (you could do the mission without Jacob and not lose that much)

I think the overall best one is Tali's, for the reasons stated already. It does the best job of combining personal emotional punch (Tali losing her father and being threatened with exile) with difficult philosophical problems. For one, there's the issue of the quarians, the geth, and what should happen next; there are no easy answers, and no matter what happens someone will be suffering injustice. For another, there's the issue of honesty vs. loyalty; what is more important, to help Tali and keep her secret safe, or to tell the truth and make sure the quarians have full knowledge? That decision was a really tough one for me.

Mordin's mission was a bit less "personal" but also had that great philosophical element. Again, hard questions are being asked with absolutely no easy answers, or even answers period. Is the genophage right or wrong? Is Maelon justified in his research? Even if the genophage was correct, have we now reached a time when it should be cured? I really liked this mission because it made you think. It also hinted at a more serious side for Mordin; the bit where he prayed over the female krogan was genuinely touching.

Gameplay wise, I adored Samara and Thane's missions because they were so different. As someone who tends to see combat as, "that thing I have to do to get to the next dialog section," these missions were a joy. The use of dialog to not only advance the plot but see if you CAN advance the plot was neat. I felt quite tense even just talking with Morinth because I felt like wrong dialog choices could fail the whole thing. I also quite liked the first half of Kasumi's mission because of the unusual "seek and find" approach.

For Samara's, I was a bit peeved at the murder-mystery subplot that went nowhere.  It started just fine, but then it just became a really bizarre nightclub experience.  Shepard's bobblehead while asking questions was utterly ridiculous, almost as ridiculous as their dancing.  Was the animator trying to make them come across as suave?  (That's a job of the writer.)  It would've been nice to find that Morrinth wasn't this complete monster, because I still do not understand why anyone would ever choose Morrinth over Samara.  The fact that option even popped up was ridiculous.  "Yes, I'd love a sexual predator serial killer on my team over the honor-bound palidan-to-the-max."  Although I do appreciate that Morrinth got some background before one recruits her, in comparison to the other squadmates you Pokemon: Mordin was the only one that ever got that treatment.

I thought Samara's was interesting because of the situation and the fact that it was completely dialogue and psychology-driven, however, Mordin's was fascinating to me because it was the most morally gray and thought-provoking dilemma out of all the issues in ME2.

I also liked Tali and Thane's missions as well, and I feel I have to give a nod to Legion's mission, mainly because of what one could inference from it (i.e. social and psychological evolution of both the Heretics and the true Geth)

Tali's got the most emtional response from me.  That is, I was the most engaged and interested in it.  The rest were sorta...just there.

I'd say Legion. Come on! You either let Geths live, or destroy 'em.
