I'd have it follow the story of a Sith apprentice, with Dromund Kaas already pre-occupied with a guerilla war led by Revan. Early in the story you are introduced to your potential Sith teammates (and a morality pet here and there), an early mission sends you intercept the Ebon Hawk when it enters Sith space, Exile and a select few other teammates from one and two make up the ships current crew can be obtained by choosing the lightpath, HK and late game companion Revan are obtainable regardless. Revan is supposedly scouting the Sith worlds for a secret project of the Emperor, your Sith master tells you to beat Revan to the punch and obtain it for his personal use. There's a twist involved with the nature of the secret project.
So I'd still borrow a lot from TOR: Revan and TOR, just have Revan and the Exile be competent and Revan be ambigous rather then outright evil or possessed but good.
Or maybe you'd join the crew of a bounty hunter that the Emperor keeps on retainer early in the game, who has Bastila, Mandalore the Redeemer, the Exile and Revan on his list of high value targets in preparation for the invasion and HK-47 joins you as a spy (unbeknownst to the player). The game climaxs being having you take in Revan, him going all Hannibal while in your ships brig then trying to assassinate the Emperor upon delivery.

However I'd rather be the bounty hunter instead of the Sith apprentice, I'm quite fond of non-Force users. Maybe there should be both Jedi and non-Jedi classes. No, there SHOULD be.

I think Malak could of been more interesting they had him slanted pretty chaotic evil I don't mean try and make him more "repeatable" or something but he came off as pretty cheesy comic supervillain at times... maybe just less cheesy.
