Supposedly, Nefris took out my soul and ordered the shadow gargoyles to place my lifeless husk in the barrow for the spirit eater to enter. There are 2 problems with it.

1) How come i exist? Just the memories imprinted on some kind of surogate soul would not be enough motivation to live? Do i have some kind of surrogate soul that has all the qualities of my real stolen one and the surrogate soul shares a place with Akachi's empty soul (the spirit eater) in my body?

2) This is even more BS - how come my real soul actually got mortared into the wall? Who did this? No one can get into the fuge plane just like that and place it.

My soul was probably placed on the wall, so that i had the motivation to reclaim it after i would have found out about the plot, but this does not answer the questions.

Nefris did not take your soul. She instructed the shadow gargoyles to place you next to the spirit-eater. It was the spirit-eater that replace your soul with itself, and sent your own soul to the Wall. By itself, spirit-eater can't possess a lifeless body. It can possess your body because you're still alive. When you get possessed by spirit-eater, both your memory and Akachi's imprint each other to become one, thus you became an entirely new entity.

You can imagine the spirit-eater is like a soul-sucking vacuum cleaner powered by your soul.

Fantasy games depend on the willing suspension of disbelief. They are built by nerds, not philosophers, so this level of decomposition is pretty far beyond what the developers considered in creating the plot. That said if you find these questions important, the tool set is right there. A module that explores your questions could be very interesting to play.
