When you fight the clone on the normandy she says, "YOU SHOULDVE DIED AT THAT SUSHI PLACE"

Well the Cat6 mercs aimed at us but she pushed us out of the way

All part of the act to gain your trust. She expected you to die after that.

It's been a while since I played so I don't remember the plot too well, but didn't Brooks need Shepard's bioscans for some Spectre thing? So Shepard had to be kept alive until he got to the Citadel archives?

She needed you to use your spectre codes so she could steal them. She tells you to during the CSec lock down because its the only way to open the door.

At which point your LI and Wrex/James show up and save your shiny butt cheeks.

The original plan was, that you die after opening the door. Ok technically you are not at theSushi place anymore, but yelling "you should have died in the streets close to the Sushi place, after you used your codes," was probably too long for a frustrated outcry. ;) The odd thing was, that they didn´t pull their punches in the restaurant at all at the time. Perhaps the Cat 6 got a bit too eager and thought they can get the codes from your dead body, extract it from your omnitool or extort you by threatening Brooks or Joker. Or Brook and Cloneshep disagreed, she had this elaborate plan to get them and Cloneshep just wanted you dead and get the codes when you are dead.

Maybe they told the mercs to kill you, fully expecting Shep to get out of the ambush. Brooks was a Cerberus agent, Cloneshep a Cerberus product. Both kinds are slightly unhinged and everyone in Cerberus seems to have some kind of weird fixation on Shep. Why not, you are the only former Cerberus operative who actually managed to successfully execute a major Cerberus operation and salvage a few others on the side. :D

As Miranda points out, she led a very successful Cerberus op: bringing Shepard back to life. One might also point to the SR2 as a successful Cerberus op. (EDI not so much since she ended up going rouge in spite of the shackles.)

At which point your LI  show up

Only if your LI is Ashley, Kaidan, Garrus, Tali or Liara. Miranda, Steve, Sam and Jack are LI's and they don't show up.

I was assuming he'd already played it, in which case he'd already know that.

Bad writing.

Mass Effect, most notably 3, is plagued with it.
But then again, nobody actually played Citadel DLC for the writing anyway.
