I am trying to complete the inner circle missions. The final option is the Fate of Rainier. I can't find it on the War Table. I don't recall finding the letter previously and it is not there now. I check back often. What I did do, though, was go to Val Royal to shop for some stuff, and while there I was completely shocked when the gallows scene began. So, by doing this, have I ruined completing the Fate/judgment mission? The mission shows up in my journal as available. I have the Underworld knowledge. The other item in question is in the Here Lies the Abyss journal listing. Everything is marked complete with the small colored in diamond, even for Barrier strength but the filler bar is blank. I read that mission must be complete for Thom R. Thanks for any advice.

Are you able to talk to the guard where the gallows are and/or access the Val Royeaux prison?
If you can do this, I think you can still complete the mission.

In my 2nd game I did something or didn't do something in which his fate was decided for me and I never saw him again. I was surprised.

Hmmm, it is weird. Did your journal entry for Inner circle for him show as completed?

It's right next to Val Royeaux on the war table map, and it's marked with a pyramid as a scouting operation, not a regular one.

When you talked to Cullen, did you tell him you want to get him out? I think you need that for the WT operations to show up.
Do you have a save before you did all that stuff?
This is the order in which everything happens:
1 You get to a certain level of approval with BW and then have a dialogue where he tells you about a dog.
2 Later on, when you go to the Skyhold stables, he will be gone, with a note attached to the rocking griffon he was building.
3 Leave the stables and walk by the messenger who will give you the quest to go to VR.
4 Go to VR and see the gallows scene. (I don't know if you have to talk to the NPC on the gallows afterward, or not.)
5 Talk to BW in the prison cell.
6 On leaving, talk to Cullen and tell him you want to get BW out.
7 Go to the WT and do the operation and he will be brought to Skyhold.
8 Do the judgement.

I can't find it on the War Table
The War Table mission to bring Thom Rainier to Skyhold for judgement is near Val Royeaux. If you have the Underworld Knowledge perk there will be two of them. The first will require that you use any advisor, and cost one power. The second, perk dependent one requires Leliana and costs no power. Rainier will mention how you got him to Skyhold (which advisor you used, whether you used the perk mission) during his judgement.

There are occasions where new options on the war table don't show up with the blinking light indicating that they're new, and so it can be easy to overlook them if you think they're already completed missions. I'd look in the area where they are supposed to be and see if scrolling over all of the ones in that area reveals them. If not, and you have talked to Cullen (because I'm pretty confident even if you tell Cullen you're not interested in helping him, he'll still present you wtih the options, the only way I could see it not firing intentionally is perhaps you didn't talk to Cullen at all, but then he'd probably still be there in VR? Anyway, that's not the case for you), then I don't know what it could be. I've never heard of it happening to anyone else (and I follow the Blackwall thread/tags/etc), but it could be a really unfortunate and rare bug.
If that's the case you're on PC and don't want to play through a lot of stuff, it might be possible to change that plot flag, but if you're not familiar with the technical aspects of doing that, it would probably be way easier to load an old save. I hope it's not that, though, that'd be annoying!

Alright I guess I'm just stuck. All I have on my War Table is the big knife and just behind it two small markers, and all are complete. There are no pyramids. I tried again to get into the jail but it's locked out too. I guess too that my Inner Circle will remain incomplete. I guess maybe I tripped the mission without/before having the letter when I just randomly went shopping in V.R. It was crazy too because I went unarmed dressed in formal attire with only The Iron Bull.
The next thing I know the whole gallows event starts up. Thanks again for the quick responses and help. Any new ideas or info will be appreciated.

It's possible that not grabbing the letter did that, I don't know. I might see if I can recreate your steps and see if it happens to me too. I am sure I have a save on one of my characters right before it. I would imagine that'd be something they'd consider, that you could trigger it before reading that, although it's possible they messed it up.
The only other thing I'd suggest is that sometimes it seems like the game needs a "reset" to display new things. So fast travelling in and out, or doing something that will produce a cut scene, or talking to people, etc. I assume you've travelled if you went back to VR though, but maybe outside of those two cities, or perhaps if you have any companion scenes left to trigger outside of his or a different Judgment? I don't know. It's sort of a grasping at straws suggestion. I'll let you know if I find anything out later.

Okay, I reloaded a previous save and went to VR immediately after the scene where he leaves, without looking at the letter or talking to the scout. I was able to get the war table Fate of Thom + the Underworld perk mission upon returning to Skyhold.
I then reloaded at the prison and told Cullen to let him rot, and got a quest message saying I could do those missions, but they weren't on the table. I went to talk to Cullen, wondering if there was an option to talk to him about it further(I couldn't), and a flirt option popped up. I went to Sera and I could flirt with her again too. I couldn't do that if I had told Cullen that I couldn't decide or to get him out. (This was a Blackwall romance PT) So even though the quest log seems to indicate that you can still get him out, I think you can't and he's effectively gone at that point.
So my best guess is that you either did select the option to not get him out or there's a weird bug going on. What exactly do you mean when you say there's a problem with the Here Lies the Abyss quest? Is it still in your active quests, not completed ones?

Thanks for experimenting! Reading your post gets me thinking... I wonder if the arrow moved and I clicked let him rot accidentily. I'm playing a male inquisitor so the romance wouldn't matter I guess. I suppose I'll let it go. I did look forward to judging him though. Maybe on a re-play.
The Here lies the abyss journal entry has the small diamond as completed but the little filler bar for Barrier strength is empty. Is is in completed quests. I was just wondering if that might confuse the game.

Hrm, that is weird, but I suspect if it was affecting your game at all, it would have much bigger side effects, like you not being able to trigger any act three companion quests (or the final quests). Probably more likely you accidentally selected the wrong option. Judging from what I saw, the only way I could tell that I had selected that option instead of one that would continue the quest was the sudden appearance of flirts with other characters and since you're not in a romance with him, you wouldn't have that indicator.
Did you check his codex? It could have updated to say that, I don't know, I didn't check. I think the trigger for updating it is the end of Revelations though, so that might not update if the ending of the quest is bugged for that option, haha, I don't know.
Could be a weird bug too and not an accidental dialogue pick, idk, but I bet that's not something that would repeat, so I'm sure you'll get it next time.
