I would find not including the Quarians to be insane.
They lived a LONG time on the Flotilla... nobody knows sustainable space travel like they do.
The Asari on the other hand - what can they contribute? The extinction of the other races through breeding?

Tali's popularity goes beyond BioWare's hardcore fans. I don't see why some quarians would't be coming along, regardless of when they leave for Andromeda.

If so that implies the "two of each species" or pairs rule, so everyone is invited to the party! critters as well, the Ark in our lore already had the world in place just a little wet, so all the ecological things are in place.
Seriously though, if your leaving your known galaxy to uncertain worlds, it's wise to take along anything that can make your life livable where ever you go, diversities is key to survive by giving choices or alternative methods to aid in ones survival.
On the subject of Quarians... One or two probably stowed away on the colony ship ![]()

How about the logistic needed to bring the Quarians ? How would they survive in the long run ? How can they handle the cost of the project ?
They need more than other species because of their immune system, while not having much to give. They are not the only engineers in the milky way after all.
They look more like a burden than an asset.

What logistics? They're the galactic race most used to living in cramped conditions and spending all their lives in a spaceship. They bring their own safety precautions (the suits) not to get sick from contact with other people. Their engineers know how to make use of every scrap to survive and get by. They can eat the same food as the Turians (who I don't think we're leaving behind, given they're one of the most powerful civilizations in the Milky Way).
As long as you have something for the Turians, Quarians could do fine in theory. Their limitations are mostly about colonization; their strength is in space travel. I know I'd like have an experienced Quarian engineer on board if something happens to the Ark in the middle of a 4-century-long journey. As Tali said: "Give me a chunk of scrap metal, a circuit board, and some element zero, and I’ll have it making precision jumps."

They showed a lineup of a character from each main race in the series and asked us which two would we get rid of if we had to. I couldn't do it but I was sadly surprised at how many people said quarian and krogan.

Even if the Flotilla gets destroyed,all Quarians aren't there. Many are off on pilgrimages or have been exiled. So while they would be very endangered, they wouldn't be extinct. Same goes for Batarian. Hell, humans and turians lost a lot of lives during the reaper envision, probably over 50% of their total numbers.
98% of Quarians were there, people on their pilgrimage were recalled back.

How sustainable does it really need to be if everyone is in frozen slumber for the majority of the trip

They most likely won´t be there, it only makes sense if arch is going to be launched in before or during the Reaper invasion, that one of the dying species which whole survival is based on the clean enviroment of the flotila won´t take a role in this trip. First off, the relationship in betwen the Council and Quarians is messed up because of Geths. Second It wouldn´t make sense to pack a specie which not just survival, but even having a chance of repopulation is a joke.

Every living race that was in ME3 should be in Andromeda. I can't believe that anyone in their right mind would want any of the different races to be missing from the next game.

My current theory about the Quarians in Andromeda is that at some point ARKCON links up with the crew of the Idenna (or one of the other Quarian deep space exploration ships) and takes them along for the ride. Fingers crossed as that would be a relatively easy way for them to have at least some Quarians in Andromeda. The Idenna was like the first (or one of them) selected for the deep space missions. They could just randomly come up with another one that left after the Idenna did.
