Wouldn't Joker's bone syndrome be 'cured' or rendered obsolete if he becomes fused with the essence of synthesis, becoming physically hardy like synthetics?

Well it does make EDI worship the Reapers like Gods. Where before, she was completely against the idea. She saw the Reapers as repulsive.
The EDI that narrates the extended synthesis ending is not the same one you were talking to earlier in the game. She has been changed by the Reaper tech being implanted into her and having her DNA changed (along with everyone else's).
I don't recall her saying anything about it eradicating overpopulation and disease.

Synthesis doesn't make you fitter or healthier or smarter, I think.
It simply open a new fase of evolution. It make all life potentially fitter, healthier and more intelligent.
It's like when in DA inquisition you reach level 10 ior 12 or whatever. You're still the same of level 9 but now you can become a berserker o champion or templar or whatever. 
Also, you're genetic memory is "contaminated" with Shepard genetic memory, giving you new perspective about war&peace, conflict&cooperation, organic vs synthetitic bla bla.
Horrible ending, really.
