Would your Arks depart when Shepard was dead?  Why or why not?

I mentioned this. Maybe he is dead, or fighting collectors. My Shepard wouldn't have left because he owed the galaxy a chance at survival. If he left the cycle would've continued.

I'm not even sure I understand your question (do you mean between ME1 and 2?) although I don't think it matters. Shepard is irrelevant to the Arks. They should depart when they are ready although it may be tempting to wait for the Reapers to arrive first to prove to everyone on board that they actually need to go. Alternatively if the Arks are not 100% ready but the Reapers arrive, you may have to leave anyway.

Why would Shepard even play a role, indirectly or otherwise? One person's death would cause the entire expedition to happen? That's stupid.

Left before ME3 ending, I'm sure of it.

Hence the state of the Milky Way (and anyone in it) becomes irrelevant.
