When I've gone to meet the mages in Redcliffe, Fiona says that she hasn't been to Val Royeaux since before the conclave.

I've always gone under the assumption that she was lying. She looks down and then, her line "Whoever, or whatever brought you here - the situation has changed." i.e. - she did ask the Inquisitor to come, but now they've allied with Tevinter, she doesn't want the magister knowing about it.

But some things I've read, the majority seem to think that it was Alexius' time magic again, and that the timeline where we met Fiona in VR was different to the one in Redcliffe.

I suppose either way would work :)

Imagine a bubble around Redcliffe. Outside of the bubble, events proceeded as we know them - Fiona went to Val Royeaux and invited the Inquisitor to Redcliffe. Inside the bubble, however, the timeline was altered so that the Venatori arrived at Redcliffe right after the Breach appeared. Fiona doesn't remember going to Val Royeaux because in this altered timeline she never did.

Fiona does say "Since you mention it,I do feel a little strange and before you can pursue that  Alexius walks in. Note the looks on her face as you and Alexius walks away and how fast Alexius hustles Fiona out after his son Felix fakes his illness attack and falls into your hands in order to pass you a note. Fiona had no idea on what happen.

I caught on to this in the third game by asking  "Who did I meet if it wasn't you?"

I hate that part of the game. It should have just been a messenger with a letter that Fiona wrote before the timey-wimey Venatori stuff happened, not Fiona herself at VR.

How is she just walking around in the open with no guards and a bunch of Templars around?

Fiona at VR makes more sense if it was Envy, but that requires a lot of headcanon.

The Templars ditched before she showed herself. And people are too in shock to notice the Grand Enchanter strolling around, even if they were in a position to do something.

Solas does have a line about this. Sure, it's a throwaway line of no consequence, but it is addressed. "The leader of the mage rebellion? Is it not dangerous for you to be here?"

I'm pretty sure it's time magic. She doesn't have much reason to lie, especially, since she doesn't know about the time magic so that would just be really stupid. If she knew the Inquisition was coming and was a potential ally I doubt she would have accepted the Magisters offer so quickly, in fact that's part of the point of him using it.

Well, it's not like they have Internet or TV there. How many people actually know Fiona's face? Lord-Seeker, definitely, and other templars, but nobody expected them to show up in VR, so Fiona couldn't know, either. And they didn't stay for long, anyway. I am not sure a simple guard or soldier would recognize her on sight. So she could think it would be relatively safe (with some precautions, probably).

So I think time magic was involved and it really was Fiona.

Ah, that does make a bit more sense that way. Especially since he gets Fiona out of there very quickly before she and the Inquisitor can discuss it further.
