I wanted to have him on the Normandy in ME3 to make some more of his fabulous calamari gumbo for my Shepard. He is the best cook in the universe

He gave food poisoning to a bunch of people, then transitioned into a full janitor who lived out his days at an asari diner.

I also kept looking for Rupert.  I think the difference between him and the engineers is that those two had been Alliance.  Somehow, Spectre authorization got past that to put them back on the SR-2.  Rupert was straight up Cerberus and so would not be welcome.  At least, that's my headcanon.

I'd wager Shepard could get anyone on the Normandy if they vouched for them. In ME1, they allowed all those aliens access to a highly classified and the most advanced warship in the Alliance. Shepard can flat out tell Mikhailovich it's their call when he complains.

 

As for the OP, his status is unknown in ME3 if he survives ME2, although he usually gets turned into collector goo in my playthroughs.

If you play with EGM the story is that he disliked going back to the Alliance and fled with the Protheans Orb from Firewalker. You retrieve the Orb and find out he was "reintegrated" with Cerberus in the Cerberus Lab N7 mission.

I just checked out what 'EGM' was and I'm astounded that I somehow did not know about this. Does it work well? Is it pretty seamless or is it obviously a mod?

After the war, Shepard paid him a visit and suggested he expands his business. He took her advice and is now one of the richest people on Earth. He's been on people magazine cover 5 years in a row. He's been to Walll Street to ring the bell. hahaha. He even got an invitation by the Queen to cook his famous meal for her. Every now and then, his good friend Shepard would show up to have a talk and have lunch.
