...one of the known Milky Way races allied with the enemy ?  Imagine the salarians or krogans making alliances with alien species that hate humans (because reasons)

 

Would be interesting to see a former ally become an enemy or a hindrance to our mission.

Not really, since Cerberus was corrupted by indoctrination.  It might be kinda interesting if one of the species aligned with the Andromedans by choice.

Only TIM was indoctrinated, the rest of Cerberus was just following his orders... they probably did question TIMs methods but didnt want to end up dead or a husk

Maybe, depending how you play, the decisions you make... some milky wayers who feel betrayed for your politcs make a wrexit  :D

No Cerberus 2.0. As dreamgazer pointed out, they could cooperate with other species by choice, turning their backs on us. They could favor Andromeda species for various reasons: Same habitat or similar culture, common goals or beliefs, mutual interests, ...

 

The Krogan could be allying with an alien species that helps them cure the Genophage for example.

It was sad that you couldn't have the Salarians by your side (in ME3) unless you crossed the Krogans... But we'll have a salarian on the Tempest ;) I think you should be pleased

Their troopers were thralls augmented with reaper tech. Phantom Jack didn't choose to attack Shepard.

It really depends on which race betrays the humans. I can't see the Krogans, Geth and the Quarians betraying the humans if we helped them back in ME 3. All three would literally owe their continued survival to the humans. On the other hand, the Salarians might still be pissed at us. But if we didn't help the Krogans, I can see them being bitter at us. Relations between the Turians and Humans improved greatly during the Reaper War, they might still be close allies. As for the Asari, well you can never tell with the Asari. 

 

On the other hand, the Batarians will betray us the first chance they get if the humans were dumb enough to bring them along.

That said, if there's one race that seems hard-wired to stab you in the back if they disagree with you, then it's the Salarians.

Krogan do the same thing. Literally the only times we've ever heard of Crushes, it's been in the context of at least one party (and in the second Crush, all five) planning to kill everyone else.
