I'm currently at the first branching mission where I have to side with Mage or Templar.

 

I want to know if choosing one of them will unlock a different set of Story mission after it. Are the missions really going to be different from one another?

 

 

I'm trying to plan how I will do the branched story later on since I read there's no a new game+ and I'm not really a fan of replaying a game all over again.

The quests themselves don't differ, but you get a different recurring enemy depending upon which you choose.

The main missions remain the same but there are sub-quests that can impact on the main mission that are specific to the path you take.  As stated in the previous post, it also affects recurring enemy that crops up in the future.    The War Table missions also differ according to the path you select.

The Templars give you a sidequest about Calpernia, the mages give you Cullen's companion quest.

 

You fight Venatori and Red Templars everywhere regardless.
