Do weapon mods show up in different places on different playthroughs and do the stores sell the upgrades hat you miss during missions? I don't think I've missed any but my wife and I are playing the game at the same time and despite the fact that I'm further ahead then she is (I've done Onega, she hasn't) she had level 5 mods available (Shotgun ammo V for example) while level IV was the highest that I had available to me.

I didn't think the stores actually stock upgrades that appear on the mission.  If you go past them, they are gone.

 

The Spectre Terminal may stock intel items for fetch quests that are missed on side missions though.

 

Shotgun spare clips come from:

1. Priority: Sur'Kesh - In the area where the fire covers the hallway, you must vault over to the left to get around. The mod is impossible to miss, across the gap.

Thanks for the help. One more question, where are the Pistol Power Magnifier mods located? I know two of them are bought in the stores and one is found during the Citadel DLC but where are the other two?

Two are in the stores, the other three are in the Citadel DLC.

 

I think you find one of them on one of the missions (Ambush I think?). Another one is in the claw game at Castle Arcade on the Silversun Strip, unlocked after you beat your clone. i think the final one is from beating one of the Armax Arsenal Arena missions.

 

Just google "Mass Effect 3 weapon mod locations" (or "Mass Effect 3 Citadel DLC weapon mod locations) and you should find a resource that has the information you are looking for.

Pistol Power Mag comes from all sorts of goofy places though.  One is a claw game reward, one is a reward during Unusual Scores, and the other is in the Wards Ambush.
