As I recall, Illusive Man is the codename for TIM in the Alliance files, and it kind of stuck.

It came from  press-releases that were meant to oppose and criticize his anonymous pro-humanity manifestos. Like a 'random mysterious unknown guy', and was also used as a codename, yeah.
