I know that some encounters are related to the geographic area, like wisps are found in jungle and earth elementals mostly found in mountains. Thing is, sometimes the occurence of particular creature type is of far higher frequency than others even when they should be about equal chance. So, one day I can met wisps over and over while another day, it's nothing but wights, eventhough both are of the same CR and should appear in the same geographic area (jungle). Are there any other factors that rule the frequency of encounter appearances (perhaps like, day-night time, day of the week, etc ) ?

Another question, how exactly they determine an encounter CR ? I feel some of them don't really make sense. Like, wisp and wyvern are both CR 9. How so ? Wisp is easy encounter, almost like free XP, but wyvern is likely an auto-reload. Other comparison, boar & ogre, both are CR 6, but boars are easy enough encounter while ogre can insta-gib your party member.

For encounter spawns it's random based on what terrain trigger you are in. However it's random based on how the encounter 2da is populated, so the builder can weight things by giving more 2da lines to a given encounter. Weather, time of day, etc do not affect it.

The cr of an encounter is set by the builder iirc.

About CR, does that mean the builder can set any level to any encounter without restrictions ? (Say, change CR for kobold to 17) ?

As Kamal says, the CR of an encounter is not automatic in this toolset.  A builder is expected to use an encounter CR calculator like this one, where you input the CR of individual creatures in the encounter, their number, and the intended number and level of player party members.  There were a couple of monsters whose individual CR was corrected in an addendum, like the drowned dead.

 

Changing the CR (that is, changing the number in the CR field) only changes the XP amount.  It will not make the creatures easier or harder.

Does NWN 2 has a way to deal with non-standard creature's CR ?
For ex; Dire wolf, according to standard PnP this is a CR 3 beast and a summoned one in NWN 2 also goes with same stats & CR. However, the dire wolves roaming Sword Coast, I'm sure a non-standard type. I cast a Dominate Animal to see it's stats, and it shows to be >2X tougher than standard dire wolf and has Will & Fort ST doubled.

I remember, in NWN, if we change a creature's property (ex; giving Undead template skin to a goblin), then it's CR will change automatically to approximate it's new stats/property. Is that same with NWN 2 ?

For nonstandard creatures you're expected to manually update the CR with your estimation of its new challenge.  You can add as many levels, stats, feats, and abilities to a creature as you want, but the CR will not change unless you change it manually.  Try it in the toolset.  In other words, if you don't manually change the CR, then when you examine the creature it will tell you that it'll be easy to kill, but it won't be.  And you won't get as much XP as you should if you succeed.
