Have never used Shifter beyond a little in my first campaign. As I started later than many, there were plenty of cautionary posts on the forums of how ineffectual it could be.
It's actually not that bad provided that Morrigan goes in already shapeshifted since she can change back instantly. As a spider she can spit web, then poison, then change back having taken two free shots that don't cost stamina. Or later on she can follow you around as an invulnerable cloud of bugs. It's just not worth changing back if you cut scene to combat.
Both actually could end up the same...only slight difference
Wynne approval bonus is Willpower, she have more mana pool
Morrigan approval bonus is Magic, her spell is more powerful
If let Wynne learn offensive spells, she can cast more spell but less powerful, Morrigan can cast powerful spells but less spells before chugging lyriums
You can just balance it out by giving Wynne more Magic points and Morrigan more Willpower points, they both end up the same
Death Siphon is a must if want to save lyriums

I value Morrigan more not for offence but for her better crowd controlling abilities. Normally, that is unless I'm playing as a mage, I use them both. But in the anvil of void quest I drop Wynne out of the team. It seems to work out better that way.
I tend to use both in the same party along with Leliana for the lockpicking (I'm Melee dps). Morrigan's strength in Cold magic allows her to freeze enemies who can then be shattered by Wynne's strength in Earth magic - Rock Fist. Wynne can also hold enemies in place with Earthquake while Morrigan casts Blizzard.
Yes, I run the "girl power" team most of the time too.
I like the combo, but I personally don't like having my warrior warden having to tank the battlefield alone, since I will also need a rogue for lockpicking, traps, DPS, etc.
I give both of them 30 WILL, so Lyrium potions are not as used as often.

Some playthroughs I don't care about opening stupid chests and on other playthroughs I do care about opening stupid chests.

Defense versus Offense.
It's not a matter of right or wrong, but preference. Who wields the strongest punch in your team: mage or warrior? (A rogue with grenades is also potent offensively.) My preference for most of the game is to have both Wynne and Morigan to have the best of all worlds. However, I gradually try to toughen Wynne up and give her more of a punch, (especially if I don't want to do the DR). I make her an Arcane Warrior and I give her the fire abilities.
