Is there any way of preventing mordin from killing his assistant during the loyalty quest? I didn't see a way, but it didn't seem like a good way. what are the repercussions of mordin killing the assistant? Do I have his full loyalty now?

The paragon interrupt is stopping him killing Maleon, and no repercussions you still gain his loyalty either way.

should appear quite shortly after mordin press a gun up his assistant's face and threatens to kill him, had it there too
